Thanks for the offer, but the forced update to the system seems to have fix all the problems I was having. I contacted MMA by phone and asked them about the problem. The same person who I mailed the day before about the problem was the one with whom I spoke. She said that her husband runs MMA on linux and has not had a problem with the password when compiling the kernel. She also said their tech support did not think I should have a problem. Perhaps it was the combination of the recompile and the replacement of the OS files that confused MMA.

I'm late onto this thread and it looks as if you're OK now. However, in case it may be helpful in similar future cases: The "mathpass" file is in ***/mathematica/Configuration/Licensing/mathpass (where *** is wherever you hung the Mathematica installation off), and its content looks like <your_host_name> ####-#####-##### X####-#### \ ####-###-###::#:yymmdd <your_institution> (all on one line) where '#' denotes a digit, 'X' a letter, and yymmdd is the expiry date of your licence. The numbers are the ones supplied by Mathematica when you get the licence. The ####-#####-##### is the mathid, and the ####-###-### is a ""password" (mathpass). There is also a checksum in there somewhere. As far as I know, the numbers should remain valid. You need to make sure, however, that the hostname is what it was when you got the licence, and that this is what is returned by "uname -n" (or gethostbyname). Possibly it was this last item which went pear-shaped when you had your problems. Presumably it is OK now. Hope this helps.
