The best way to handle that seems to be using an ecryptfs home directory. That way, "/home" is not encrypted but your home directory and content is encrypted. So the system can boot unattended, and your home directory is decrypted when you next login. When I last did this, I kept my ".ssh" directory elsewhere, and used symlinks so that ".ssh" showed up in my home directory whether or not unlocked.
