It happened to me on Solaris when /etc/resolv.conf was OK but dns was missing in /etc/nsswitch.conf. But I haven't tested if it applies to Linux too. Anyway, look at the network traffic with tcpdump. It usually gives some clues.
I'm running my own DNS server and it seems to be working just fine.
