I've use a GNOME desktop since the Ximian days and never seen this issue. If I run "update-mime-database /usr/share/mime" it completes without error. Did you install any packages, etc... before this broke? [Maybe KDE4 or vlc?]
If you update with the "-v" option does it say anything interesting?
A quick Bing search finds a couple posts relating this to KDE4 packages. Do you have KDE4 installed? If so try hacking /usr/share/mime/packages/kde.xml and just remove the related stanza from the XML file (or just try renaming the file to somewhere else).
I checked with vuntz (the upstream maintainer of shared-mime-info) and these mime types are indeed invalid wrt. spec, but update-mime-database notices this, outputs the warning and continues, so they should not be responsible for your messed up file type identification.
I'll push upstream KDE to put its mimetypes in order, anyway.

Will, FYI, the KDE4:Factory share-mime-info package breaks the 11.0 gnome mime database. The problem isn't corrected with update-mime-database /usr/share/mime, but update-mime-database /opt/gnome/share/mime does. I have no idea what the interplay is between the kde4 share-mime-info and the mime db in /opt/gnome/share/mime, but something definitely gets broken.
