I've been awake for about 20 minutes, so this may not make sense... ;-)
Hmmm, FVWM2 eh? Blimey, blast from the past, not used that in years.
It's around, supported, as fast as ever, and supports gnome apps, mostly, except for this glitch.
OK, thoughts, and bear in mind I don't know if these will work or not...
Try setting the GConf key /apps/nautilus/preferences/show_desktop to off
Nope. I did that when nautilus insisted on drawing the desktop and it worked for that.
Run gnome-background-properties and use it to set the Gnome background to whatever you have set in FVWM2.
I don't have anything set up in fvwm2. What I was doing from .fvwm2rc was running xphoon which isn't a wallpaper but a program for a real time moon picture. xphoon loads fine, but several seconds later gets overlaid by my gnome wallpaper, or of no wallpaper the gnome color choice. I tried to delay the running of xphoon but the wallpaper display is delayed even further.
I'll think it over while I'm driving to work, and post again if I think of anything...
*yawn*
