Depending on how complicated your personal settings are and how much work you're willing to do to rebuild almost from scratch as if new KDE user, you might just try deleting everything from ~/.kde4/share/config/. It turned out to be the file kxkbrc in .kde4/share/config that somehow blocked

Then I did essentially a binary search, removing half of the possible cultprits in each iteration. :) The content of kxkbrc looks harmless enough, but removing it from the config directory restored the functionality of ctr alt fn.
