The problem does not lie with the distribution but with the lack of proper user operation. I don't use it but find from google that it is necessary to update rkhunter's local configs when local software is changed, ie: sudo rkhunter --propupd see: https://help.ubuntu.com/community/RKhunter The cite is for *buntu.
