Have you tried switching one of the cards to a different PCI slot? Depending on the motherboard, a pair of PCI slots will share the same interrupt. If you move a card to a different slot, both cards should have different interrupts.
Also, in the BIOS, have "PNP OS" set to "no". The BIOS will set up the interrupts in the most logical order and linux will be force to accept the results. This should fix most PNP issues.
