Then there is the /run directory which does a lot I am unaware of, and the /run/user. I would like to know what is supposed to be there and how does it gets there. Again, ldd on rhythmbox shows links to 105 libraries. Many I recognize, but most I do not. I was looking for something like the systemd documentation that explains the different components and how they fit together. It may be hopeless.
