It makes no difference. I've found the Xconfig program to be very reliable. I'd suggest you stick to using that because it makes it easy to go back and change something you set earlier without having to start again. And it gives you useful help hints on most of the items.
"make menuconfig" allows the same, without the memory usage of xwindows.
