In Nautilus, you can add "tags" to files or directories. And some time ago I could add "emblems" or similar name, making a little icon appear overlayed on the icon of the file or directory.
I recall doing this in Konqueror in the days before Dolphin. Perhaps the KDE-3 enthusiasts will tell us if it can still be done there.
