Usually, user must set a cache directory like this; (setq gnus-cache-directory "~/Mail/cache/") But you didn't set it in the .emacs or .gnus (is this right?), I think. Yet, Gnus itself make the cache directory, maybe it's ~/Mail. In case of Wanderlust, the cache directory is ~/.elmo In this directory, ~/.elmo/localdir-abs/home/[usr]/var/Mail/inbox DOES affect taking in mails from the mail servers. If there exists any issue in this directory, we can't take in mails from the mail server(s). I don't know how, but the gmail's server is especially very sensitive to this issue. So, I advised you to delete the cache directory.
