Mine are. The files are readable only by root, but are plain text. I could symlink the file to be stored in my encripted partition.

That's right, you didn't, but that is the topic here. The wifi access password has not been mentioned. The pop-up window asking for the root password started appearing after I enabled "All users may connect". There was never any problem with the wifi access other than it slow to connect.
