I copied mdadm.conf file from the previous system to the current one. Now the arrays are assembled correctly. Either my knowldege on the necessity of mdadm.conf file was wrong or recent mdadm works differently than previous.
Are the new disk raids by any chance full disk raids, and/or are they not marked as raid in the partition table?
No, not full disk raids. Two identical hard disks, each have several partitions, and the partitions are arranged to arrays. I can't recall how the partitions are marked in the partition table but I guess it is irrelevant, mdadm doesn't use that info.
