rsync has a phase during which it needs to compare, at least, all files stamps and attributes, and find out what is new or changed and needs to be copied. It is a similar load to a recursive "find"; heavier, I think. As your directories are large, it is a lot of head seeking, probably. An SSD would be faster, but would probably die under that load. And depending on your switches or the circumstances, rsync also compares checksums. An improvement can be to use the rsync daemon on whichever machine is "remote". I believe it runs faster.
