You can try to check /proc/acpi/wakeup contents and disable the wake up sources by writing to it. e.g. echo -n XHC1 > /proc/acpi/wakeup will toggle the enable/disable of the wakeup from XHC1. After disabling all wake up sources, go to hibernate and check whether the wake up happens.
