yes, since web notifations are supported all support for native notifications was removed to achieve the required flexibility of the standard (AFAIK). This was done a few version ago (before or with 24.0 already). BTW, this is even worse for Thunderbird since the flexibility of web notifications are not really required there.
Food for thought: Would it make sense to 'bundle' the GNotifier addon with the OSS packages of Firefox / Thunderbird ? (Similar to "Feedback" addon in beta releases) I do not know anything about the maturity of the addon, let alone the feasability bundeling the addon.
