Right now I think there is a path issue with root. How do I get the root path to include the directories where the applications are?

Ok, Stan, I think I understand now. For the type of things you are wanting to do in the gui, I just start up a root Konqueror file manager. Either with kdesu konqueror from a shell or go to my menu and select File Manager Root or superuser or something like that. Of course, you can also make your own to put in the menu wherever you want. That way it is easy to get to when you need root access on files using the gui way! That should also give you the root path you need as well.
