Nah, it's a deliberate choice of the empathy developers. They already notify the user by setting the right hint on the window. It's just that the desktop is broken in this very specific case: the notification doesn't appear if you don't have a window list. wnck-urgency-monitor is just a quick workaround for this. To give a more detailed rationale: empathy developers don't want to have a blinking window in the window list and something in the notification area, because it'd be spammy.
