In any case IMHO it is not so intuitive for a user wishing another session of Nautilus to right-click, him should be able to start a new session by double or single clicking on Nautilus icon directly from App-Bar as if it was starting a new session of FireFox for example.
It is the same behavior as with Firefox though: In gnome shell, if you have an app running, the last running one will be focused instead of starting a new one. This is valid for Firefox, Nautilus and all the other apps/favorites in the activities bar.
