BTW if I start a new Nautilus from console with "nautilus &" it works so it is not an issue related to single process/multi process.
In any case IMHO it is not so intuitive for a user wishing another session of Nautilus to right-click, him should be able to start a new session by double or single clicking on Nautilus icon directly from App-Bar as if it was starting a new session of FireFox for example. It is the same behavior as with Firefox though:
In gnome shell, if you have an app running, the last running one will be focused instead of starting a new one.
This is valid for Firefox, Nautilus and all the other apps/favorites in the activities bar.

Hi Dominique, Perhaps I confused with old Gnome 2 behaviour... In this case (IMHO) in gnome-shell should be implemented the feature which allows double-click opens a new session (if feasible). Or in the worst case, the user should learn doing as Vincent suggested.
