I discussed this at last GUADEC with some telepathy people, and if I recall correctly, the problem is the telepathy architecture: empathy does not handle the communication with the servers itself, and therefore all the proxy stuff should happen in the various telepathy backends. And there was something like "the backends might not have access to your gconf config" thing, but I forgot why exactly...
