See for example Bug #441377 and Bug #693740. How about solving this once and for all with a generic flag pattern, so that e.g. --conf-sect-foo would be override the setting for config variable `foo' in section [sect] of /etc/zypp/zypp.conf. So for example, packagesdir could be overridden via --conf-main-packagesdir. Etc. This is what many other utilities do.
