Which app depends on gnome-control-center? Since it's a core part of GNOME, I don't think it's unreasonable for it to bring some other parts of GNOME with it...
(although, looking at it, I'm a bit unsure why it requires nautilus)

Probably. It's important to remember that the *number* of packages isn't as important as it might have been years ago. A lot of work has gone into making packages more granular specifically so that issues like that one you're experiencing don't have as big of an impact.
