As you state, it is the capital of Australia, not of a time zone. Using such a concept would introduce a need to have two rules for naming time zones, as a capital can be only in one time zone. There is no need to let time zones names follow political definitions.
From a purely utilitarian standpoint taking the largest city allows more people to know what time zone is referred to without looking it up. Canberra is a nice city, but many people would have to look up which time zone it is in.
