because they are in /usr/etc if you alter them, they need to be copied to /etc/.. and altered there.
No, because in this case, you have to manually sync distribution changes to this file. Why do you think we have have /etc/ssh/sshd_config.d/ and /etc/ssh/ssh_config.d/? Please put a snippet with your changed configuration optionin this directories. Afterwards you don't need to care anymore, if we change /usr/etc/ssh/ssh_config or /usr/etc/ssh/sshd_config

The OP had no /etc/ssh/ssh_config and /etc/ssh/sshd_config, which is correct, as this are now below /usr/etc/ssh. But either he has /etc/ssh/ssh_config.d and /etc/ssh/sshd_config.d, or his installation is broken. In the later case, he should do a fresh new installation. Else he should *not* copy the files but create snippets in the .d directories overwriting the single variables he want to change.
