One of my laptops has this annoying bug, but I cannot find out why. The KeePassXC settings are the same on another laptop, that does not show this behaviour.
I could solve this by going through the KeePassXC issues, missing the right one, asking and being directed at the right one. Apparently KeePassXC does $THINGS with the Yubikey (and only a Yubikey, not a normal U2F device) when it starts up. The udev rules in the Yubikey documentation is a little to broad and triggers my "lock screen if I remove the Yubikey" script. After adapting the rules the screen locks, when I remove the Yubikey, but does not lock on KeePassXC startup. So: Solved!
