That normally should happen automatically on every zypper operation (at least when invoked by root).
No, zypper caches the data for a short time. If the server get's updated during this time (or while zypper dup is running), this "not found on medium" errors will happen.
I made yesterday a "zypper dup" which upgraded 3342 packages. The only problem I found was the sound, and I must to re-install the alsa-firmware package, to get working the sound again. Other little problem, when the system starts, is the Numlock key appears off to make the login in Plasma, even though the configuration of the keyboard in KDE is set to "on".
