Well, how about adding colors to HTML only, leaving PDF normal ?
IMHO this is dangerous. The background colors reflect some meaning and it's good practise to describe it somewhere, for example in a legend or in a caption. If you refer in your text to backgound colors and they do not appear in PDF the reader is confused and has no way to find it out.
