The second instance that comes up appears in the notification area. They're not strictly identical. Still, this is probably not what a user would expect. The panel applet takes more memory than the notification area version. Tomboy uses DBus to ensure that it doesn't open multiple instances of the process. There's nothing that would guarantee data fidelity. What should happen is when the the second process is started, it should poke the first instance via DBus to open up the Search All Notes window. Please check your ~/.tomboy.log file. A potential exists at this point that the notes may be corrupted/overwritten by one of the processes. I've committed this upstream (http://bugzilla.gnome.org/show_bug.cgi?id=475622) and released tomboy-0.7.8.
