Then I have a unsable low resoluting graphics mode (640x480 or so) and the monitors only work in clone mode. Could this have anything to do with the init.d - scripts or is this the choice of Xorg itself? Using xorg.conf.install in that case is done by intention. To me it is no good idea to intermangle failsafe with normal boot entries. You normally do not need the failsafe entry except perhaps directly after an unsuccessful primary installation. On the other hand you may need to switch quite often between other boot entries like desktop/xen/factory-kernel and so on.
