I think Compiz simply steals the Alt+F2 shortcut (as it seems GNOME window managers handle all shortcuts for some reason). Setting /apps/compiz/general/allscreens/run_key option to "Disabled" or something else should make it work. The run dialog and main menu bindings should be disabled by default and Alt-F1, Alt-F2 should only be applied as default values for these actions through the gconf schema.
