This happens particularly with Java applications which only show "JavaEmbeddedFrame". I observed this with jEdit or PersoApp (which relies entirely on the context menu in the system tray and thus is not usable at all). It has been observed with other applications as well, e.g. Pidgin or Jitsi (see KDE Bug #362941, https://bugs.kde.org/show_bug.cgi?id=362941 ).
