The same is actually true for Thunderbird with the Enigmail extension. Before, these apps used to require the passphrase once and then stored it locally. Now every invocation of pinepg triggers a popup window (pinentry-qt), asking me for my passphrase, sometimes even two times for just one message! This is unbearable and annoying. Please fix it or document this (including a workaround) in the release notes.
