I checked using ldconfig -p (as root) and libpthread was in the cache. I added -lpthread to my gcc command line (changing CMakeList.txt as I'm using cmake) and the executable was linked correctly. I removed cross-x86_64-binutils and the hack in Makefile and now I'm able to link again. I was trying to cross compile a program for i586 but at the end I used my i586 (old Intel Atom) to do this.
There's a much easier way to do that, simply use -m32 when compiling and linking, and ensure that you have the -32bit devel packages installed on your x86_64 distro, let's say for example, glibc-devel-32bit and zlib-devel-32bit.
