This is a pretty serious UI problem for the user and it took me a long while to figure it out. That is for metacity which is another window manager, compiz is different window manager so it handles its shortcuts from different place, to configure those use ccsm (compizconfig settings manager).
I understand the underlying technology issues. But from a UI standpoint this is broken. If I use compiz (which is on by default) and then try to set a keyboard shortcut it doesn't work. One solution would be to hide the Control Center's "Keyboard Shortcut" if Compiz is enabled.
Compiz is desktop independent window manager- runs in gnome, kde, xfce or without them too, so it's shortcuts needs to be handled independent of what DE user is running.
If you want to use metacity shortcuts any way install still experimental libcompizconfig-backend-gconf, it may or may not work as expected.
I wish I could turn compiz off completely but that is broken too (Bug 442138). ;)
Closing it as this in not a bug but is by design.

The UI you mention is for different window manager, same as ccsm is meant only for compiz, configuration from one WM cannot be used on another, however libcompizconfig-backend-gconf on gnome, and libcompizconfig-backend-kconfig on kde3 can be used for a little bit of desktop integration, but it is best to use compiz's native flat-file backend and configure shortcuts via ccsm.
How do we expose this implementation detail to the user? OR Do we install libcompizconfig-backend-gconf and libcompizconfig-backend-kconfig by default on 11.1?
