From the log I cannot see any indication that libstorage changes the partition id. But I also see no call to yast2-bootloader in the logs at all.
Please attach complete content of /var/log/YaST2 as tar archive. To me this looks as if some tool used by yast2-bootloader sets the "hidden" flag on a partition id. The reason is probably that the logs are not complete. y2log-1 is probably missing. If possible, please attach a tarball of /var/log/YaST2.
