Finally after removing all XFCE and rebooting the Appearance app was gone. I finally found that the gnome-tweak-tool is the new Gnome3 app for changing theme and window decoration. After looking I found this in the same Gnome Stable repository and installed it. I would suppose this wouldn't be the first time that a package that is not part of the GNOME official release is installed by the default pattern.
