How was the initial install performed? kernel-$flavor and kernel-$flavor-base should not be installed in parallel. I'll check if the package passes the post build checks without the conflict, iirc that was the reason to add it.
The kernel-*-base packages have been installed manually (as well as all the kmps). The manual installation of those packages was perform to detect changes in Requires or Conflicts.
