A resize fixes the problem. It can be observed that the initial window size of xemacs is smaller but gets resized to adjust for Columns as needed by the main font. The problem does not occur without a windowmanager or with twm, but it happens in gnome which is using metacity. Not sure if it is related with any special setup...
