There seem to be missing files and directories when installing flatpak causing problems when attempting to use flatpak. When attempting to add the flathub repo, flatpak returns an error about a missing directory in /var/lib/flatpak/repo:
flatpak remote-add --if-not-exists flathub https://flathub.org/repo/flathub.flatpakrepo error: While opening repository /var/lib/flatpak/repo: opendir(objects): No such file or directory
