One thing I can think of what might be causing this but you can't recreate it is I newly installed Opensuse 11 to the harddrive that had 10.3. I didn't bother re-formatting it before the installation.

Yes. Every time I tried, the icons were gone next time I login as a regular (only one other than "root") user. What do you mean by "traditional main menu"?
Right click on a panel, and search for "menu". You will see various possibilities, and one is the traditional main menu. Even the "Traditional Main Menu" itself was gone from the panel.
Wow. That's certainly not normal. Does it happen only to your user on the system, or also to other users? Yeah, the permissions look wrong. Maybe some 'chmod -R u+rwX ~/.gconf' would help?
