Check /proc/config.gz to be sure whether CONFIG_INPUT_PCSPKR presents. The beep is a stuff for on-board while the other sound comes from the PCI sound card. So, the only question is why the onboard beep doesn't work. Usually, when the system has no on-board sound driver, the beep must work as is.
