Steps to reproduce: 1. Configure a Cisco VPN connection in network manager 2. update: vpnc and vpnc-disconnect works. I think the issue is with the configuration file used from NM. From where can I see what configuration NM-vpnc is using?

It's in the GConf, you can find it at /system/networking/connections/ in gconf-editor.
I don't have a /system/networking in my GConf. Infact, that is what I was actually searching since morning. I guess, some schema file needs to be gconftool-2 --install-schema-file'd and not sure where to find it.
