Every time I open it I get all dot-files listed and need to disable it in the menu. But next opening of Nautilus brings them back. gsettings get org.gnome.nautilus.preferences show-hidden-files give you?
And in fact, even more interesting should be:
gsettings get org.gtk.Settings.FileChooser show-hidden

hmmm. the 2nd one should change with the setting.. Did you experiment with locking settings? Question is now why it does not.
Did you experiment with locking settings? Any files below /etc/dconf/db/local.d/locks ?
I have no idea about dconf actually. And I haven't played with that system besides normal setup things. Apart from that it is pretty much just a beta1 installation with some updates (but reverted dbus).
