There's no input-only window involved when creating that popup menu. The menu is created by libwnck in the same way as when right-clicking a taskbar item in the gnome panel. Compiz uses input-only windows for frames around client windows as windows are not re-parented but no reference of these windows are passed to libwnck for creating and handling of the popup menu. The only relation to input-only windows I can see that doesn't exist when not running compiz is that the popup menu is likely stacked above an input-only window.
