Probably related to your scanner driver rather than the front-end. You may want to get in touch with sane upstream instead. I can't do much here.
Recent boot drive failure may have been the cause. After replacement I've recently scanned a negative. It came out positive as it should according to the setting. Several other hardware type issues had been occurring on my system, but were resolved after replacing the drive.
