"custom bootloader". It is really bad luck that you didn't attach screen-shot with pop-up message. :( IMHO the message was exactly: "Selected custom bootloader partition $DEVICE is not available any more. Set default boot loader location?" It usually happened if user changed partitioning of disk and boot partition is not available because disk was changed. It is correct and bootloader ask you about update settings. If I am right the bug is invalid if not feel free to reopen bug. BTW. I tried to change timeout during installation and it works as it is accepted.
