It's just very nasty what lmod does. lmod installs /etc/profile.d/lmod.sh which sources /usr/share/lmod/8.7.15/init/bash. That in turn defines all kinds of random things. I suppose that script gets executed every single time a shell is launched, which might be the case when lessopen.sh starts. That is basically impossible to catch with apparmor.
