That I could only explain by different drivers being picked (which seems rather unlikely, but I can't see any alternative) for the controller the drive is connected to, and in order to verify this we need (as asked for above) the kernel boot messages for both the native and the Xen kernel to compare. Also supplying the output of "ll /dev/[sh][dr]*" under both kernels would be desirable.
